If you might be interested in a botique hotel at the Fisherman's Wharf area check out the Tuscany Inn . Our room had a direct view of Coit Tower and was convenient to (we almost always play tourist and stay at the wharf) everything we wanted to near.I still say Scoma's is the best restaurant on the wharf.
