I’ve done shore excursions both on my own and through the cruise line, and honestly, it depends on the port. In more off-the-beaten-path places, I’ve gone with cruise line options just to play it safe. For example, for a komodo dragon tour, I stuck with the cruise-organized one because of the strict access rules and needing a guide—made me feel more comfortable booking that way.
